Roof Staples Poppingo

I have a few staples (or nails) on the roof that have backed out and are pressing up against the robber roof. They have not penetrated the roof yet but am concerned they eventually will. Unit is still under warranty and I am taking it in to the dealer next week for this and a few other warranty issues. Not sure how the dealer plans on fixing these, but I'm sure he will suggest he whack them with a hammer and put a blob of sealant over the holes he produces. The roof is n "Alpha System" roof and on their web peg I see they sell patching materials specifically for that product.
Question is ...... has annyone else had this problem, and if so, how did the dealer rectify. Don't need anymore sealant that I have to worry about.

I have a 2006 cruiser with popping tacks but the garanty is over...I plan to cut the top at each popper, remove the tack and twist a screw instead then seal with caulking for EPDM. A Barbie cardboard house is a Barbie cardboard house...period.

I have 3 or 4 coming up on our 05 and last fall I put some self leveling sealant on each. They seem to have popped so far without puncturing the rubber and held there for years. I thought perhaps the sealant would give extra strength at those locations. Will see what they look like this fall.
