Entry Door Leaking

I have a 2012 Sunset Trail Reserve and due to a leak at the entry door I replaced a 1' x 3' rotted section of the flooring. Using a water hose going from the bottom of the door upward, the leak appears to be coming from the inside of the "D" seal around the door. The seal appears to be factory and yet there is a 2" space that is not covered by the seal on either side of the bottom of the door (see attached picture; once you click on the picture you will be seeing the gap at the bottom on the hinged side of the door). I would think the seal should be continuous to keep it water/air tight? I have received the new seal and want to make sure I install it correctly.
